Within the Twighlight menu settings, the topmost entry under "Emulation/HB Settings", is the option to show or hide NDS files. Once in the TW++ settings, use L and R to swap pages.

Clean roms obviously have issues because of AP measures, a clean, non randomized AP rom seems to work fine, and some AP roms I've tried don't work at all.Pretty sure you can't because of the way the 3DS handles nds games: it basically "shuts down" the normal 3ds functions and goes "back to being a ds" (so it pretty much just stops being a 3ds and just becomes an emulator),so you can't get to the home menu because that would require the 3ds to exit from the "ds mode"
