The damage of bombs scale slightly worse/on par with cantrips/weapons, but to get that scaling you need to sacrifice feats and versatility.

My favorite Toxicologist build (all theorycrafting, haven't played it yet) is using dual weapon warrior with dual throw to combine a lightning bomb to make the target flat-footed and then shoot a poisoned bolt from a hand crossbow.
